Where are you? - we don't have rabies in the UK, and I don't think it can
be 
passed on through breeding, only through biting.
If the wild male did have something he may have passed it to her because 
they sometimes bite the scruff of the neck during ***, it's unlikely she
has 
passed it onto her young, although it's strange she only had one
pinky...my 
theory is that your male ate the rest of the litter because he 'assumed'
he 
wasn't the father due to the interloper - you can't allow more than one
male 
mouse near females - they fight and almost always eat the young, even if 
they themselves are the father
